An exhaust tip that re-directs the exhaust gasses downward can indeed help protect items carried on a cargo carrier from excess heat. Using a carrier like # 63153 that has an angled shank to raise the carrier further away from the exhaust pipes also helps.

I checked with Yakima and they do not have replacements for the integrated security cable of the Yakima FrontLoader Wheel Mount Bike Carrier # Y02103, so for a cable lock you would need to get a separate one.
For that I recommend the 3 foot RockyMounts Curly Combination Cable Lock # RKY3700 because of its programmable combination which makes it easy to take on and off and doesn't require a key you have to carry around.

With all the nooks and crannies in a roof basket, like your Stallion # 288-09200, I strongly suggest not going through a mechanized car wash. However, there will be no issue going through a no touch style one as there is nothing that could get caught on the basket. If this is not an option though, you will need to remove the basket, unfortunately.

According to the owner's manual I looked up online for a 2011 Ford Edge, front-wheel drive version can be towed using a tow dolly, but an all-wheel drive version cannot. The reason given in the manual for why it cannot was that doing so would damage the AWD system.
