Will this charger automatically detect if the battery is flooded acid or Lithium? What if I want to remove the lithium battery and put a flooded acid battery back in?

The Progressive Dynamics 9100 Inteli-Power Lithium Converter PD9145ALV is actually only compatible with Lithium batteries so it's not going to work with your flood acid batteries.
Instead, I recommend checking out the Progressive Dynamics 4500 Series RV Converter w/ Charge Wizard and AC/DC Distribution Panel # PD4560K18LS8.
This can work with lithium-ion, flooded lead acid, AGM, and gel batteries, has a charge wizard that monitors lead acid batteries and automatically starts charging when needed, and with work with 12V battery systems.
