We have a 2016 Kia Sorento with the built in flush mounted top rails. Will this bag work naked, or do we need to purchase cross rails to mount?

The Rightline Gear Sport 2 # RL100S20 basically fits all roof styles aside from what you have unfortunately. It fits naked roofs, raised rails, and roofs with crossbars, but does not fit with flush rails as the mounting hardware of the bag would have to fit over the flush rails to the vehicle which would pull it up slightly.
So you'd need to attach a roof rack to the flush rails of your vehicle. Which for that the Rhino Rack roof rack part numbers # RRVA126B-2 and # RRSX023 would be a great option. This rack is easy to install, gives you aero shaped bars which minimizie wind noise, and is a higher quality rack without the higher price tag associated with similar roof racks. I attached a picture and install video of this rack on a similar Sorento as yours as well.
