In order to carry a kayak on your 2006 Toyota Tundra while towing a trailer I recommend the Darby Extend-A-Truck Kayak Carrier part # DTA944-968-924 which evenly distributes the weight of the kayak across both the roof of your vehicle and the hitch receiver.
Now, the Darby Extend-A-Truck Kayak Carrier can be used in one of two ways. The load extender can be used on the rear and still allow you to tow your trailer if you used a multi-purpose ball mount like the Curt Multipurpose Ball Mount part # D210. However, the weight of the kayak divided by two plus the tongue weight of the trailer cannot exceed 750 lbs. If it does or you need a different drop other than 2-1/4" then you will want to use the load extender on the front of the vehicle with a front mounted trailer hitch, the Draw-Tite Front Mount Trailer Hitch Receiver part # 65031.
I have attached an install video on this hitch as well as a review video of the kayak carrier for you as well.
