For a 1993 Honda Civic Hatchback you can use the SportRack Semi-Custom Roof Rack part # SR1003 with Short-Roof Adapter part # SR1116. Then you can add a cargo basket of your choosing like the Curt Roof Mounted Cargo Basket part # C18115. There is no way to mount a cargo basket directly to the roof unfortunately.
