I'm not entirely clear on what you've got going on, but I'll begin with some assumptions. It sounds like you have the lighting circuits working correctly, but you're not getting any power on the black 12-volt battery feed or the blue brake controller output wire, is that correct? You're installing a 7-way trailer connector, correct?
The black wire should be ran to the positive battery terminal with a 40A breaker like # 9510 installed inline. If you're not reading power on the 7-way trailer connector pin in the 5:00 position with the manual brake switch on the brake controller actuated, you'll need to trace the blue output wire from the brake controller back to the 7-way. If you are using a proportional style brake controller, you won't get any output on that blue wire with the brake pedal unless the vehicle is moving.
