Will the thule pulse large fit the factory rack on my 2012 mini countryman?

I verified with Thule that the 14 cubic foot Pulse cargo box, part # TH614, does fit the factory roof rack of your 2012 Mini Countryman.
Since we've never tested it on your vehicle I can't say for sure that you'll have enough clearance to open your rear hatch. If you measure from the center of the front crossbar to the edge of the roof where it meets the rear opening you can find out. The Pulse needs at least 42-5/8 inches in order for the hatch to clear. Any less than that and there will be contact between the two.
