The Replacement Drain Tubes for BAKFlip Truck Bed Tonneau Covers - Black - Qty 2 # PARTS-316A0006 that you referenced have the following diameters:

Outer diameter=0.79 inches
End coupler diameter=0.70 inches
Inside diameter=0.63 inches (basically 5/8 inches)

The drain hole diameter this fits into is the same as the outer diameter of the hose .79 inch.

Is there a drain cap to plug the drain holes?

For the corresponding valves/covers you will use part # PARTS-356A0011.
