Why are their 1/2, 9/16, and 5/8" stud sizes? Will the same rim work on all three stud sizes? Does this affect the load rating of the drum?

You are right that there are a few common stud sizes available on trailer hubs, and the difference has to do with what size wheels they are designed to work with. Larger studs are generally for larger/heavier wheels. You do need to ensure compatibility with a particular wheel when trying to match it up with a trailer hub The same wheel will not fit all possible stud sizes.
The stud size doesn't affect the actual load rating on the trailer.
For example, the Dexter 7,200-lb Hub and Drum Assembly # 8-393-6UC3-A that you were looking at features 5/8" studs, which isn't as common as the smaller 1/2" and 9/16" sizes . With this particular hub you would need a wheel with matching bolt holes, such as the Taskmaster # TA35ZR, which is designed to fit over 5/8" diameter studs.
