Im looking for a rack system that will work with the deck rail system and that will also work with my factory installed tonneau cover?

I do have an option for you but since the 2018 Toyota Tacoma does not have stake pockets there is not a ladder rack that fits with the tonneau cover installed because they would share the same mounting locations.
I recommend the Erickson Big Bed Load Extender part # EM07600-07601 that fits into a 2" hitch and a single cross bar on the cab of the truck to carry the ladder with tie downs like part # EM34415.
To install the single load bar I recommend part # DK174H for the fit kit, part # RRVA137B for the bar and part # RRRLKVAH for the legs.
