Does the this unit THKIT1043 also fit with the standard Crossbar Stowed In Side Rail? I am not impressed with the quality of this crossbar when it is deployed and want to use the Thule for transporting kayaks.

The Thule Roof-Rack Fit Kit part # THKIT1043 will not fit your 2016 Dodge Grand Caravan if you have the factory crossbar system. We also unfortunately do not have a system that will work in conjunction with the factory crossbar system nor am I aware of one in existence.
Therefore, it looks like the factory crossbars will be the only way you can carry kayaks on your Grand Caravan. For a carrier that will allow for multiple kayaks to be carried, I recommend the Yakima JayLow Kayak Carrier part # Y04073. This system will fit your factory aero crossbars, has a fold-down design for easy storage, and comes with all of the tie-downs you need to secure the kayaks.
