I do have a potential solution for you that will allow you to use a crossover toolbox with your 2012 Toyota Tundra and the Rola ladder rack # 59799 in your factory deck rail system.
The largest available crossover toolboxes for your truck are 8.4 cubic foot models such as # DZ8170SB. To use this or a similar box you would need to have the front part of the ladder rack as far forward as it will go. The box can then be placed as far forward in the truck bed which will butt it up against the forward-most ladder rack knobs. You could then have the bolt that the second set of knobs uses go through the sides of the box and thread on the knob from the inside of the box to hold the toolbox in place though this may require a longer bolt.
The box above measures 60-3/4" long down where those knobs for the ladder rack would be so that will be able to tell you if longer hardware will be needed.
The other option is TruXedo box # TX1117416 which would need to mount somewhere between the front and rear ladder rack uprights.
