Question:
I just purchased a used 5th wheel trailer. My tekonsha has worked every trailer I have pulled. It does work on my car trailer currently. When I apply the brakes either with the lever or with the pedal, the red light comes on and starts blinking red to green. The trailer brakes work somewhat. Not well though. The trailer has aftermarket, disc brakes on it. Could my controller not be compatible with the disc system. I have pulled other trailers with disc brake and they have worked well.

Your issue is that the Tekonsha Voyager part # 39510 is not compatible with electric over hydraulic brakes. There's no way to use this controller and have them work properly.
Instead it would be time to swap to the Prodigy P2 part # 90885 which does have a hydraulic setting.

Is this a simple unhook and hook up with no other re-wiring? Unplug the voyager and plug in the prodigy?
