For a roof rack system on your 2016 Lincoln MKX I recommend going with the Thule WingBar Evo system which includes the following:

50" WingBar Evo Crossbars - # TH711320
Flush Rail Feet - # TH710601
Fit Kit - # TH46RV
Lock Core Kit - # TH450400 (optional)

Thule says in the instructions to place the crossbars so that you have a max crossbar spread of 27-1/2 inches. The Car Top Cargo Rooftop Cargo Box # CTC-18S that you asked about can fit crossbar spreads from 22 inches to 31 inches. Anything over the 22 inches will require drilling. So the box will fit but will require drilling for your application.

To avoid drilling into a cargo box you can use the Malone Profile18S # MPG910 instead which uses adjustable clamps instead of "fixed" mounted U-Bolts.
