The NOCO Genius Mini On-Board Battery Charger # 329-GENM2 that you referenced is a great option for charging your two 12V batteries that are wired in series so that they have a 24V output. In order to hook up the charger so that you can leave everything connected you will simply connect the leads from each of the charger's two banks as if you were charging two separate batteries.
The red wire from bank 1 will go to the positive terminal of your first battery and the black wire will go to the negative terminal. You will do the same thing on the second battery with the second bank. I verified all of this with my contact at NOCO.
I have attached a short video review that you can check out as well.
