You will absolutely have enough room to fit both the Thule Motion XT Rooftop Cargo Box # TH629907 and a kayak on the Smittybilt roof rack that fits your 2016 Jeep Wrangler.
To do so, you will want to use a J-style kayak carrier that holds your kayak on its side. My strong recommendation for that would be the Yakima JayLow # Y04073 because of its easy to use mounting hardware that clamps on, its sturdy 80 lb weight capacity and because it come with bow/stern and tie-down straps.
The Thule Motion XT # TH629907 is 37-1/2" wide which leaves more than enough room to spare for the JayLow.
