The best tonneau cover and ladder rack combination that we know works together is the BAK Revolver X4, part # BAK79327, with the Thule TracRac SR, part # TH43002XT-501.

You run into issues when trying to combine a rack and cover because the cover has to sit inside the bed rails enough for the rack to install and the cover still needs to open without hitting the rack. The Revolver X4 sits inside the bed rails about an inch more than most covers. So it doesn't come into contact with the rails of the SR. Also, since it rolls to open instead of folds it doesn't hit the rack's uprights when opening the cover.

Not only do these two fit together the best they're also top of the line on their own. The rack is one of the few sliding racks on the market. It's also light, strong, and easy to install with no drilling.
