Which gives you the best capacity, 2 , 6 volt batteries hooked up in series, or 2, 12 volt batteries hooked up parallel?

The capacity of 2 12V batteries connected in parallel with give you the best capacity. It will give you the same 12V output but the capacity doubles. I've attached a photo to assist. I recommend using the Deka 2/0 Gauge Overmolded Battery Cable Harness Assembly - Red - 7" Long # DW04362 and # DW04363 to connect your batteries.
