Hey Roy!
If you have an OEM factory brake controller and add the Tekonsha Prodigy RF part # TK94FR you will end up having to brake controllers working at the same time. Since the RF doesn't install in your truck at all, the factory controller wont override it.
To fix this so that only the RF controller is working would be to disconnect the factory controller. You shouldn't have to flash the computer since it functions remotely and doesn't wire into anything on your truck.

My controller worked great until it didn’t. Just over a year the remote died. I bought a new one and it wouldn’t pair up. I called the manufacturer and after a long hold I went through the process with a representative. It still didn’t pair. He blamed my truck and not their product, go figure. Just be aware that once it fail you’ve got a several hundred dollar piece of junk.
