When installing any roof rack system on factory side rails, typically the rails will have the capability to handle the load regardless of the positioning of the crossbars. You will want to check your owner's manual or with your dealership to make sure that mounting the crossbars on the ends of the side rails on your 2010 Ford Flex will not change the roof weight capacity.
I spoke with my contact at Thule about your 2010 Ford Flex and the AeroBlade Crossbars. The maximum distance between crossbars center to center on the roof regardless of the placement. So if you place one crossbar at the furthest point forward the rear crossbar can be placed on the side rails a maximum of 50 inches rearward.
Many cargo boxes and other carriers require a certain crossbar spread to be able to mount safely and securely, and positioning may interfere with being able to open the rear hatch or trunk opening fully.
