To me it sounds like there was a short on your trailer which caused the Tow Ready Wiring Harness # 118400 that you referenced to short out as well. Bizarre trailer light behavior is usually caused by a shorted out converter box or bad tail light grounds. I would check the condition of the grounds of the tail lights first. Some assemblies ground through the mounting hardware, if that is what you have then you should check to make sure the assemblies are attached to a clean, metal surface.
Since you said the converter box was hanging down you might also inspect it for physical damage.
Before you replace the wiring harness I would recommend you go over the wiring for the trailer looking for any possible shorts and fix as necessary that way you would not damage the new wiring harness.
I attached an FAQ on trailer wiring for you to check out also.
