I have confirmed with my contacts at Craftec and yes you will have to remove the upper portion of your over-the-rail bed liner on your truck to install the Craftec Hatch-Style Tonneau Cover # 654517. As long as the bed rails are accessible then you can leave the remainder of the bed liner intact.
The shock clamps are intended to be clamped directly to the under side of the bed rails and not to the bed liner. Also, the clamps at the front of the bed liner need to mount directly to the bed-rail too. I have included a photo showing these locations for your reference.
Please note this will work with your 2003 Nissan Frontier if you currently have a 6 foot bed.
