The Rhino-Rack Vortex Aero Crossbar System part # RRVA150B-2, part # RRRLKVA, and part # DK190 which is a fit for a 2016 Ford F-350 will add right around 5" to the roof of the vehicle. This is a pretty standard height for this type of system as well.
If you are looking for a lower profile, the Rhino-Rack RS 2500 Roof Rack part # RRRS487B only sits about 3-1/2" above the roof.
