We recently purchased the hide-a-goose gooseneck hitch and realized the lift in our truck is not going to work with the standard ball provided in the kit. Is there a ball that will work with the 3” lift to give enough clearance for our truck bed?

The only taller gooseneck hitch ball available that will work with your Draw-Tite Hide-A-Goose Hitch # 9465-54 is the Draw-Tite # 19306. The replacement ball only provides a 1 inch height increase over the standard ball though so it's still not going to be enough to offset the 3 inch body lift on your Silverado.
As you discovered, a body lift on a truck prevents a standard gooseneck hitch ball from protruding through the truck bed to allow for proper attachment with the trailer. In cases like this your only real solution is to either remove the lift on your truck or have something fabricated to make it compatible.
