will the rack work with the rail system on a 2018 Tundra that has a factory tonneau cover? The rail system is lowered for the tonneau cover install.

There is one specific combination of tonneau cover and ladder rack that we know works well together, without interference at the two items' mounting points. That combination is a BAK Revolver roll-up tonneau cover like # BAK53ZR or # BAK39410T and a Thule TracRac SR Sliding Ladder Rack like # TH43002XT-610. All of these items are for the 6-1/2-foot bed.
The tonneau cover on your 2018 Tundra appears to cover part of the bed rails. I checked photos of the cover shown on the Toyota website, along with your photo - thank you, and based on what I could find the hard tri-fold cover does partially cover the top of the rails. This means that you will have a tough time finding a compatible ladder rack. I do not see how the Rola # 59799 would work.
