I currently have a 2011 2500 HD Chevy shirt box truck. I also have a tool box and tonneau cover. the box and cover when open cover approximately 28 inches in the front of the bed. the box is approximately 9 inches off the floor. can I leave these in place with a fifth wheel hitch?

You can determine if your truck's tonneau cover and toolbox will still allow installation of a 5th wheel hitch by having a look at the installation instructions for an above-bed base rail kit. The best value in a custom base rail kit for your 2011 Silverado 2500 6-1/2-foot bed is Curt part # C16411-204.
In your specific truck this kit will install with the rear edge of the front base rail 47-1/2-inches forward of the edge of the bed (not the tail gate). This is shown in the linked image taken from those instructions.
