Does this rack work with tonneau covers? Or any kind of cover?

The Thule Xsporter # TH500XTB that you referenced unfortunately is not compatible with tonneau covers because it clamps along the inside of the bed rails which prohibits a tonneau cover from fitting.
We do have the Pace Edwards Full-Metal JackRabbit # 311-JET0613 which fits your 2001 Toyota Tacoma if it has a 6' bed without the Stepside feature, but it is only compatible with racks that install on top of the truck bed rails. The ladder rack that fit with this is the Pace Edwards Contractor Rig # 311-CR4003.
