The Rola Sport Series Roof Rack, part # 59728, is the correct roof rack system for your 2006 Toyota Prius. I attached installation instructions for this product for you to check out.

The SportRack Aero XL Cargo Box that you referenced was designed to work on crossbars spreads of 24 inches to 34 inches. I spoke with my contact at Rola and asked him what the crossbar spread of the # 59728 is when installed and it is approximately 27-1/2 inches.

For a rack that we know for certain that has a crossbar spread that would work with the box I would recommend a Yakima Roof Rack, parts # Y00409, # Y28TR, # Y03536 and # Y06109.
