Question:
Why is the load rating on the Timbrens for F150s lifted 4inch 2,000+ lbs less than the ones for stock height trucks?

The good news is the weight "ratings" for Timbrens like the part # TFR1504D-P3 are not an actual capacity for the truck and instead are the amount of spring support they can provide.
So while the rating is lower it doesn't mean your vehicle's towing capacity is changed at all. It's still the same. You'd just have a lighter rated Timbren installed, which is preferred as the higher ones cause a rougher ride quality.
