If your new-to-you truck that has powered/retracting running boards has one that does not fully retract then I would first focus on mechanical causes. Since the motor operates, the issue is likely to be with the linkage mechanism.

First, check for any obvious damage and mis-alignment of the entire moving system. If possible, get a good view of the passenger side linkage while a helper operates the step in both directions.
Next check for any trapped material in the mechanism that could be preventing full range of motion. Road grit, dried mud, even a piece of random material like a length of twine trapped inside the moving parts could be preventing complete retraction. And also take note of any lubrication points on the mechanism that may require a routine application of grease. Even a perfectly good step may occasionally need some TLC.

You may be able to find the issue by comparing the appearance (and sounds) from the driver's-side board that works properly.
