The Access Ladder Rack part # A90630 attaches to the top of truck's bed rails so it does allow a tonneau cover to install with it as long as the cover mounts between the bed's rails.
The BakFlip MX4 part # BAK48307 that does mount between the bedrails that you referenced would fit and work well as it is a confirmed fit for your 2013 Ford F-150 6-1/2 bed.
