The issues you are having and the fact they are intermittent sounds like the brake controller has an internal issue. You can check the resistance to see if the system is operating correctly. Use a multimeter like part # BTMT15. Check the brake signal while someone applies the manual override. For one axle on your trailer(2 brakes) you should see about 2 ohms and for two axles(4 brakes) you should get about 1 ohm.

If that checks out Have some one apply the brakes while barely moving and check the current. If it changes there could be an issue with the wiring going to the brakes themselves. The integrated system is actually measuring the output on the brake wiring when brakes are applied and will send a warning if the brake magnet wires are faulty, if the magnets are damaged, or if there is loose wiring somewhere. When the trailer is moving and the brakes are applied, the magnets are trying to follow the rotation of the drum and one of these issues can cause current fluctuation, and send the warnings.

I attached a help article that explains how to check the brake magnets you can check out.

If that all checks out and since you said you checked the wiring and grounds and replaced the 7-way, I recommend replacing the brake controller with an aftermarket like part # 90195. This is a proportional brake controller and is one of our most popular because it is easy to install and operate.
