According to the instructions, linked for reference, the cover, labeled B, # 853-7084, is included in Thule Tracker Roof Mounted Rack Fit Kit, # THTK1. Steps 2 and 13 mention taking off/replacing the covers. I have also included a video that shows the kit being put together.
