What is the minimum clearance between the truck bed rail and the trailer, when the trailer is hooked up.

You will need a minimum of 6 inches of clearance between the top of the bed rails and the bottom of the trailer loft. If there is any less, you are in danger of the trailer contacting the bed rails, causing damage to both the trailer and the truck. If you need to gain more clearance, most fifth wheel hitches are height adjustable. You could raise the hitch to gain the necessary clearance. Many fifth wheel pin boxes are height adjustable as well. Between raising the hitch and lowering the pin box, you may be able to gain additional clearance.
