Question:
I like the idea of the Big Stack but dont quite see how the mount keeps the boats protected from the cross bars on the roof and from each other if 2 are mounted. Am I missing something? It looks like 2 posts and some straps.

That is how the Yakima BigStack, # Y04041, works. The posts support the kayaks and provide a tie down point to secure them, but nothing between the bars and the kayaks. I have linked the instructions for you.
You may be more interested in the Rhino-Rack J-Style carrier, # S511-S511X. This carrier is shaped more like and upside down T or 2 Js back to back and has a support that the kayaks rest on so they are not in direct contact with the crossbars. It fits round, aero/elliptical, and most factory crossbars. But it requires special adapters (sold separately) to mount on Rhino-Rack Heavy-Duty and Thule square crossbars.
