Hello I would like to know if this rack would fit on a Mazda 6 2008? Will the rack scratch the car/paint?

Yes, the Thule Passage 3 Bike Carrier # TH911XT that you referenced will work on your 2006 Mazda 6 as long as it is not the hatch model.
As long as you keep the contact points of the rack and your car paint clean and you do remove the rack when not in use you should not have a problem with the paint of your vehicle getting scratched.
If you will be carrying womens, childrens, or alternative frame bikes, I recommend using the bike adapter bar, # TH982XT, for greater ground clearance and to carry the bike more level. I have linked a video of the adapter as well.
