Any special instructions I should know where brake controller hooks into wire harness?There has been a problem with the brake lite switch just want to make sure I do it right.

When wiring the red brake switch wire on the brake controller you should use a circuit tester to determine the wire that goes hot only when the brake pedal is pressed. If you find a wire that has voltage on it before the brake pedal is pressed and then gets brighter when the brake pedal is pressed that is the wrong circuit and should not be used.
If your Kodiak has the prewired connector under the dash for the Tekonsha Wire Replacement for GM Vehicles, 2003 - 2006, then this should be the correct harness for your vehicle. The brake switch circuit connection should be in the top right position under the dash. Use a circuit tester to determine that this is the correct configuration for your vehicle. If not then check the bottom left connection and if that is the correct circuit for the stop light switch you will need the earlier model year connector, item # 3025-P. Most likely the 2003 to 2006 model # 3015-P harness will work on your truck though.
