Beginning in 2005, Toyota offered a deck rail system for the Toyota Tacoma. The deck rail system mounted directly below the top of the truck bed walls. Because of the location of the deck rail system on the Tacoma, the deck rails interfered with the installation of the TracRac T-Rac so TracRac made special clamps. You can slide the rack sections basically as far forward or far back as you need so you could have the rear section to be around 5 feet back if needed. Compatibility of TracRac TracONE Ladder Rack System with Bed Mounted Toolbox on 2005 Ford F150
According to my TracRac representative, the clamps that hold the front crossbar of the rack to the top of the bed side rail will extend into the interior of the bed by 1-1/4 inches per side, for a total of about 2-1/2 inches. If the width of the portion of your truck box that fits in between (not on top of) your bed rails is no wider than 2-1/2 inches less than the width between the tops of your bed rails, your toolbox should fit just fine. Base Rails for Moving TracRac Ladder Rack from 2001 Dodge to 2013 Chevy Silverado
According to my TracRac representative, both trucks use the same base rail system, so your existing rails will work just fine on your new truck. As you said, the bolt holes do not match up, but if you flip the rails from front to back and side to side, you will find that the holes should match up.

I did some research on the TracRac TracONE Truck Bed Ladder Rack # TA27000-1 by going into our warehouse and examining the product. I discovered the product will fit all styles of Ford Rangers going back to the 1999 models including your 2003 Ford Ranger Styleside. Shorter crossbars are not available, but I do not recommend cutting them as that would void the manufacturers warranty. There should be no need for cutting the crossbars as they can be centered and tightened on the upright support
